Does this duet appear on any of Mark's albums (or Emmylou's)?

Hi Mike,
No, it's Mark's song from his 2004 solo album "Shangri-La" and this is the only studio version of that song.
With that said, throw away this studio version, because live rendition you've mentioned above is hands down the best version of the song.

What about the versions on the 2005 Milano or 2007 Berlin albums?
I see those were Live Concerts. I don't suppose EmmyLou was backup on either of those?

No she wasn't.
Those two shows you mentioned weren't exactly "albums" per se. The 2005 Milano recording results out of a then "official download" which you could buy back then. The song was on the set-list as it was the tour for the 2004 album release "Shangri-La" with the title track "Our Shangri-La". No Emmylou back then.
2006 MK and Emmylou released a duet album All The Roadrunning and toured together. The song reappeared on the set list of that tour. After this tour ended, they never performed together ever since.
There is an official live CD/DVD from that Duet tour called "Real Live Roadrunning" with the live version from your YouTube Clip on it.
2007 MK promoted his album Kill To Get Crimson with a special promo night concert in Berlin with a little promo band. This is no official album either but was a TV Broadcast.

Just one more question about this duet. I looked up the album "All The Roadrunning" and Our Shangri-La doesn't appear on the track list. What did you mean by "The song reappeared on the set list of that tour"?

Sorry for being unprecise. It meant that it first appeared LIVE on Mark's 2005 tour and that Mark later chose this song again to be part of the 2006 duet-tour-setlist as he obviously thought it was a good one to be sung together with Emmylou.

Our Shangri la is not a song in Roadrunning album but is a MK's song, in Shangri-la album of 2004. This song was played in every venue in On the Roadrunning tour 2006, and released officially like 'Real live roadrunning'. There's not a studio version of this song with Emmy. The other studio songs that Emmy and Mark are together, apart All The Roadrunning, are Alone and Forsaken and the beautiful Lost in the river, Hank Williams's songs that were played for a tribute album by the name 'Timeless' of 2001-
